I think you misunderstood Metal Gear Solid if you think that the genome soldiers are also clones of Big Boss like Liquid and Snake, they’re just soldiers that received gene therapy to exhibit so called “soldier genes” from Big Boss and Revolver Ocelot is modelled after Lee Van Cleef, not Django
Personally for me, I consider the Big Boss games to be a reboot of the series, here’s why– Kojima not only has said that MGS2 was meant to be his last MG (with subsequent entries done by Konami), but he also admitted that the only reason Konami green lit his projects was because he was instructed (by the evil Konami of course!) that he has to slap the MGS name on it or it won’t get the funding he wants.
MGS4 was a blu ray showpiece, not only having THE best sound mix in a game ever but it really tried it’s damnest to be a showpiece reference media for the transition from Standard Definition to HD. Peace Walker was conceived because his son loves Pokemon/MH and MGSV was made because he was overly enthusiastic about making the FOX Engine (which at the time had a game attached called “Project Ogre”) so IMO I never really saw the games past MGS2 to be part of the plan.
To be honest, and this is just a personal opinion, I absolutely ADORE MGS1 and 2 and consider it the true finale. MGS3 is also very very good, but I’m not as obsessed with it as most people. Rising, well I had a small role to play in the creation of the boss battle music and I can tell you that it was made with a lot of love but also rolls with the ridiculousness of the series, and by being that self-aware makes it bulletproof.
Keeping Portable Ops out of the picture, in a video based around Big Boss and his downfall, simply because “its a spinoff” is undoubtedly not a smart move. The whole game gives BB a basis for his MG2 speech.
Just because Kojima didn’t write something, doesn’t mean that we should ignore it. Especially when it does no harm.

Iโll never forgive Kojima for what him making metal gear about sex crimes and mental torture in the last couple of games, they brought nothing to the story but degenerate behavior in war which happens but itโs worse things that happen during war and I know now Kojima was the wrong guy to tell that message

Glad you put a lot of emphasis that at the end, Solid Snake is the better man and hero. Big Boss became the very thing he fought against and personally, my favourite potrayal of BB is in Portable Ops and the first half of Peace Walker.
